Ammonium Buffer is recommended for most PCR applications. It results in high yield of PCR products and minimizes the need for optimization of magnesium concentration or primer annealing temperatures. Ammonium Buffer also works well with difficult templates like GC rich DNA sequences. Detergent (Tween or Triton) free buffers are ideal for automation and downstream applications using fluorescent spectrometry. Magnesium free buffers are recommended if you want to optimize the magnesium concentration.
