Chemical. CAS 1239-45-8. Formula C21H20BrN3. MW 394.31. Synthetic. Ethidium bromide EtBr is the most commonly used nucleic acid stain for PAGE or agarose gel electrophoresis. The fluorescence of EtBr increases 21-fold upon binding to double-stranded RNA and 25-fold on binding double-stranded DNA so that destaining the background is not necessary with a low stain concentration 10 µg/ml. Ethidium bromide has been used in a number of fluorimetric assays for nucleic acids. Ethidium bromide intercalates double-stranded DNA and RNA and acts as a frameshift mutagen. It confers a deep red stain to DNA by acting as an intercalating agent between the starch bases. It has been shown to bind to single-stranded DNA although not as strongly and triple-stranded DNA. Because of its ability to bind to DNA, EtBr is an inhibitor of DNA polymerase. It can be used in conjunction with acridine orange to differentiate between viable, apoptotic and necrotic cells.

Acridine Orange base is a cell-permeable fluorescent dye utilized for staining various organisms such as bacteria, parasites, and viruses a bright orange. When applied under specific conditions (pH=3.5, Ex=460 nm), it allows for the distinction of human cells, which appear green, through fluorescence microscopy. This dye exhibits green fluorescence when bound to double-stranded DNA (dsDNA) and red fluorescence when bound to single-stranded DNA (ssDNA) or single-stranded RNA (ssRNA), making it suitable for cell cycle assays.
- Cell-permeable fluorescent dye.
- Stains organisms bright orange.
- Distinguishes human cells in green.
- Fluoresces green with dsDNA.
- Fluoresces red with ssDNA or ssRNA.
- Useful for cell cycle assays.

Chemical. CAS 130-95-0. Formula C20H24N2O2. MW 324.42. Synthetic. Because of its relatively constant and well-known fluorescence quantum yield, quinine is also used in photochemistry as a common fluorescence standard. It has been used for imaging of oxygen evolution and oxide formation. Chloride and bromide have been shown to quench fluorescence. Generally it is famous as potassium channel blocker with antipyretic fever-reducing, antimalarial, analgesic painkilling, and anti-inflammatory properties.
